Managed to get it working.
Not exactly sure what was stopping it working, but building in the Arduino IDE and then putting the HEX it generates into the MikroE loader, which flashes it over the USB port - is working. Not elegant by any means but its working.
The Arduino IDE flashing doesn't erase the bootloader loaded, so all good there. Would be nice to somehow get the Arduino IDE to use it though.
This is the bootloader and the loader is in there too.
